Bowser 2 is an update to Bowser 1 made primarily to be transported inside a cargo bay; and to permit embarkation/disembarkation of certain kinds of specialist equipment such as e.g. replicas, which often do not provide the common amenities. Bowser 2 can also store a small reservoir of fuel. Note that with a client aircraft docked at one end and a tanker at the other, crew and fluids may be exchanged easily (see the indispensable ShipManifest mod).
Extensible docking booms not only give visiting aircraft more clearance but may also be retracted clear to permit easier disengagement/departure for bulkier craft.
Bowser 2 comes with the new, stretched Aquarius XL transporter. The cargo may be air-dropped, for example, in a rescue situation. For precision placement, land the machinery and position the aircraft just where you wish to deposit the Bowser 2.
